This will put together a bunch of stuff I have posted along with other people's.
In the 1970s, the Dharma Initiatve was founded. It was funded by the Hanso FOundation, who contracted Widmore or someone to build the bunkers, each to study a different field of science. Things went well, until in 1985, either the 2nd incident or the 1st occured. THe Hanso Foundation withdrew its funding. Desperate to find some means to continue their work, the Degroots employed an unknown benefactor for funding.
Though not able to pursue the fields of science as much as they used to, extensive research was put in to weaponry. A group of extremely skilled covert-ops people were put into place to manage the weapon testings. These are the Others. They keep watch over the weapons experiments and make sure none interfere with them. The bringing down of the plane was a test of one of these weapons. The smoke monster either is a manifestation of the survivors fears or a test of a psychological/physical weapon.
Dharma recruits still come in though, not to research. They are being trained. For what, may you ask? To become Others. Each station provides training for a neccessary skill to join the Covert Ops force and manage the island itself. Boats, Balloons, Planes, etc, all get here because of weapon tests. The Black Rock was anchored near the island shore, but a weapon test levitated it somehow to where it is today. The island is shielded simply because it is a secret research place, and you are not supposed to know about those.
The Dharma Uniforms and Logos and such are still there because either the Degroots convinced them to keep it or they were too lazy to change it. The numbers could be explained in this way if the government was involved in their pre-island lives and they kept the prospective recruits together using the numbers and creating scenarios to put them in relation to each other.
People are taken to be trained as Others. Children are easier to train than adults if they are trained longer. Different recruits go through different training stations depending on their already existing skills. If they aleady are obedient, they go straight to the Pearl or vice verca or wherever else it is possible. This is proven that taken ones become Others in episode And Found (http://lostpedia.com/wiki/...And_Found) Here, the young boy and girl that are taken by the Others early are seen walking silently through the jungle. In the episode the Other 48 Days, a man is seen over Bernard. In the episode Live Together, Die Alone, that same man is seen on the Pala Ferry dock. We know that at least 4 stations exist. The list of uses are here:

The Staff: Hospital/Doctor Training

This leads me to conclude as well that the ? in the center is some kind of large weapon. This weapon is most likely controlled by a station near it. A smaller testing version of the weapon, most likely an electromagent, is located in the Swan. It was originally a strange anamoly, studied by Dharma scientists during the Hanso funding, but now turned into a weapon.
If there is anything this theory does not explain than you must tell me so I can try to work it in with the rest of the theory.
